I'm hopping some one can answer this for me. I'm using Tray Importer to find any broken mods/CC. Under the listing of "Conflicts" I've got several CC that seem to conflict with each other such as Hair with recolors and the original Hair, Outfits from one creator conflicting with another creator, or even Mods that utilize lot venues. I was wondering if using S4S to merge the files together, would it fix the conflicts or because they use the same?simular lines of code at one point, that they would cancel out one of the packages leaving only one of the CC's usable?

Merging will absolutely not fix the conflicts. The only thing that merging does is turn multiple files into one file. It doesn't combine the contents with each other in any way.
There is only one way that you can use S4TI to find broken CC, and that is to find the broken CC in the game, put it on a Sim or in a lot, add the Sim or lot to your library, and then view the Sim or lot in S4TI to see what CC is on/in it. It cannot ever find broken mods no matter what you do. It CAN find duplicate files and mod conflicts, but only if you know what you're doing, since sometimes it gives false positives (which as claiming an original hair and its recolor conflict because they happen to share one texture with the same instance), and sometimes it gives information that is true but useless if you don't know exactly what it means. The best way to find mod conflicts is to read carefully when you download mods, since the download page will usually tell you about conflicts.

I've used S4TI a lot to find broken CC/Mods. I wish there was a way to fix said CC/Mods because I really like them. As for the conflicts, they show up in CAS with no issues, just that they show up in the conflict column under S4TI. I'm guessing as to your description, that they are just false positives and that I should just leave them alone since they seem to be working fine in CAS, correct?

What method exactly are you using to find broken mods, what does S4TI do that tells you a mod is broken, and what are some of the mods it has told you are broken?

Sometimes they will show up in the "broken" list under Find Conflicts. Other ways (really the best way) is I go into the game and put the CC that is not working correctly onto a character (sometimes several items), remove all non-broken items so it's easier to narrow down, save as Test CC for the name, then in S4TI under the Character CC tab, I find the red files. First I check online to see if it is missing a mesh or have been updated. If nothing has changed then the file gets deleted out of the mods folder. I put the original in a fold called damaged Mods/CC in the hopes to one day be able to repair them because I really liked them. I wish there was a way to repair old CC that no longer works because an update or new DLC was added that is causing issues. I can understand Mods being harder to repair but you'd think someone would come up with a way to repair CC like clothing type items or furniture that have become out dated. I'm still learning myself how to make CC for myself and family.
