I don't know what happen but after I reinstalled windows 7 and installed a fresh copy of Gimp I now can't pick whether to have Gimp load mini-maps or not, so they are loading by default. Anyone know how to change this?

You would have to probably Deinstall Gimp and start over with a Fresh Install, including the annoying plug-in for .DDS mip maps - which has had issues with working correctly with S4S in the past.
OR
You could just use Gimp for Detail work and Paint.net to convert your' Gimp files to the .DDS Mip-Maps. (Something I have learned to do - works quite well.).

So it seams to have been a problem with my PC. I did a complete reinstall of windows and checked drivers and now it asked me if I want to load mini-maps.
