I really want to change all of my display indexs so everything can be organized. Is there anyway I can do this in a whole batch?

With S4S, no, but if you know any coding language like C++ or Python you can make a batch script to do it for you once you know what to change.

I've read a few tutorials on how to create a scripts but I'm more interested in a way to upload packages in bulk to add some flags.

Not for Sims 4, and it would actually be a generalized thing to lookup on Google since this is about reading and writing to a file, then it's just a matter of filling the gaps with S4 stuff.
