I fixed the bump / spec map and lowered the specular intensity in blender. I am new to making cc and so confused.

It's a transparency problem. Are all your lods updated for each item, do all the shadow lods all have a 0 (zero) cut number in blender? Are your mesh faces facing the right way? Turn on backface culling to check this, if they disappear choose flip direction. Or did the object you use as a clone have a transparent texture? If so switch to another that is solid and see if that helps. Changing the specular intensity in blender wont make any difference, S4S does not import those settings, all spec changes have to be done by you on the spec texture and then imported in the warehouse bit.

I was using the wrong version of Blender and didn't have the S4S plugin. I download 2.7 and changed the cut number and it is significantly less shiny!
